I am building a new house. We have to drill a deep well for water (~500ft). Can this same well be used for geothermal energy as well, or does that have to be on a separate system?

You can use your well for both.
In the summer, you can use it to help cool your house, because the water will be relatively cool. You can use a heat exchanger ti transfer the heat from your house to the water in the well.
In the winter you can use it as a souce of heat for a heat pump when the temperature outdoors is colder than the temperature of the water in your well.

hi the other guy is right you can use it for both, i doubt for electricity though you might encounter problems, mainly heating water/ heating house/ cooling house depending on what temperature it gets down there…….
However these are the largest energy consumers and you will find your house very very cheap to run once you get past these main energy consumers
